Thrombinbindingaptamter(TBA-15)isa15-merguanine-richoligonucleotide.ThisDNAapamerspecifically
bindstothethrombinproteininvolvedinbloodcoagulation.Usingextensiveumbrellasamplingmolecular
dynamicssimulationmethodatallatomlevel,weinvestigatedthepotentialofmeanforce(PMF)uponpulling
theDNAaptamerfromthebindingmodeofaptamer/thrombincomplex.Fromthiscalculation,thefreeenergy
costforafulldissociationofthisaptamer/proteincomplexis17kcal/mol,indicatingasubstantialbinding
affinityofTBA-15.Interestingly,thisPMFrevealsnoticeableplateauregionsalongthepullingcoordinate.
Possiblestructuralchangesofthiscomplexintheplateauwereinvestigatedindetails.
